Lois Joel's first half winner was the difference between the two sides which means Saints have been leapfrogged at the top of the Championship table by Sunderland.
It was the south coast side's third defeat in the league this season and Spacey-Cale admitted that the quality on the ball was not up to the usual standard.
Speaking to the Southampton FC club media, she said: "Credit to London City, they have been on a (bad) run of games, but you knew that they would come back and their position in the league belies the ability that they have got.
"We cannot keep allowing teams to play at their best and we allowed them to do that. It is disappointing. There were some good moments in the game.
"I thought without the ball, we looked strong and aggressive. We were on the front foot when we did not have the ball to try and win it back in high areas. We looked a little bit anxious when we had the ball.
"We were making poor decisions around when to release the ball, when to deliver crosses, and the types of passes. We looked to go longer when maybe the pass should have been short."
A number of Saints players will now head off to their national teams for the international break before coming back and preparing for Sheffield United at St Mary's on Sunday, November 5.
Spacey-Cale believes that the training sessions that her squad will have once they return from the break will be crucial going into the next stage of the campaign.
She added: "We want the players to go on international break but that means that we are without the players to put this right on the training pitch.
"We will have two or three sessions when they return, but in another sense, it is a good time to reflect on this part of the season. We need to think ‘What do we need to do next?’
"Hopefully, everyone will come back fresh and then we can get some work done on the pitch and hopefully, there will be a big crowd at St Mary’s to cheer us on.
"We have got to get them back in a couple of weeks and get ready for the next game at home against Sheffield United."
